Yes.

The driver support this, but be careful about the JDBC API calls used. ExecuteQuery and ExecuteUpdate expect either a result set or a number of rows updated, neither of which applies to a "set" call.
Calling stmt.execute("set hive.compat=0.13"), for example, will successfully set the hive.compat value and affect future statement executions.

Alternatively, use stmt.executeQuery("set <property name>") in order to get the actual setting, and the driver will return the current setting of the property as a result set.
