Cause
Some applications will transform a query rather than execute exactly what is provided to the application. In this instance, Microsoft SQL Server Management Studio was generating a SQL statement that when transformed into SOQL was too long.
Resolution
Execute the query with an OPENQUERY statement as per KB article  "How to query tables and Salesforce metadata using the Salesforce driver and SQL Server Linked Server?".
